アーカイブされたタンパク質構造の体系的調査により、これまで見落とされていた共有結合モチーフの例が数十件明らかになりました。窒素-酸素-硫黄(NOS)結合をマッピングすることで、新しい治療法やタンパク質のより良い工学的設計への道が開かれる可能性があります。膨大なタンパク質データバンクや、これらのデータに基づいて訓練されたAIツール(AlphaFoldなど)の利用にもかかわらず、研究結果はアミノ酸間の重要な相互作用が見逃されていることを示唆しています。

新たな研究では、86,000のタンパク質構造からのX線結晶構造データが機械学習と量子力学的計算を用いて分析され、69の未報告のNOS結合が明らかになりました。「このギャップがこれほど長い間見逃されていたことに驚いています。タンパク質構造の実験的決定に50年もかかりました」と、プロジェクトを主導したドイツのゲオルク・アウグスト大学ゲッティンゲンの研究者ソフィア・バジは述べています。

システインとリジンのアミノ酸間のNOSブリッジは、2021年に淋病を引き起こす細菌を標的にすることに関心を持つゲッティンゲンのグループによって初めて報告されました。このリンクは、酸化還元状態に応じてタンパク質の形状を変えるばね機構として機能しました。その後、タンパク質データバンクの調査により、多くのタンパク質ファミリーにわたるNOSブリッジが見つかりました。

バジと彼女の同僚シャラレ・サヤドが開発した新しいツールは、見落とされたNOS結合の存在を示す異常を探すために、タンパク質データバンクの構造データを検索しました。具体的には、近接して配置された硫黄と窒素原子を含む残基ペアを探しました。この取り組みにより、リジンとシステイン、アルギニンとシステイン、グリシンとシステインの間にNOSリンクが明らかになりました。これらは見落とされたり、「近接接触」として誤分類されたりしていました。

タンパク質の形状の多くは、水素結合、静電相互作用、ファンデルワールス力などの非共有結合力によって決まります。しかし、2つのシステイン残基間のジスルフィド結合は、構造に影響を与えるタンパク質内の共有結合の一例です。これらは可逆的に切断され、タンパク質の形状や活性を変える酸化還元スイッチとして機能します。NOS結合を酸化還元スイッチのカテゴリーに追加することで、新しい治療ターゲットが開かれる可能性があります。

2024年初頭、バジを含む共同研究チームは、SARS-CoV-2のシステインプロテアーゼが酸化条件下で構造的に安定であることを可能にする酸化還元スイッチを含んでいることを報告しました。これはウイルス感染に対する免疫系の反応から保護するものでした。チームは、このスイッチに干渉することでウイルス酵素を抑制できると提案しました。

しかし、すべての人がNOS結合が動的であると確信しているわけではありません。「これは強力な研究であり、これらのモチーフは明らかに存在します」と、オーストラリアのセンテナリー研究所のタンパク質化学者フィリップ・ホッグは述べています。「これらはタンパク質の形状を定義するのに役立つ構造的結合である可能性がありますが、スイッチとして機能するために切断され再形成されるという証拠はまだありません。」
